Been thinking about this for a while and I've decided how I think it'll happen:
Sofia was in the room when Lincoln exploded and told Sucre that they'd killed her.
Sofia tells Whistler because he wants whatever information that she can gather.
Whistler mentions it in a throw-a-way comment to Michael.
Although I suppose that Lincoln could get very upset and tell him. But I don't see that happening. He's almost certainly going to find out before the escape I'd recon though.
